The town of Pequea sits at the end of the Pequea creek, where it flows into the Susquehanna River. The town is fairly easy to get to. If you are traveling south on River Road, make a right onto River Hill Road, which will bring you right into town. If you miss River Hill Road, you can also make a right onto Route 324 a bit farther down. As a side note, if you take River Road to Route 324 you will pass under a huge steel trestle. This is the Martic Forge trestle that carried the A&S Branch over the Pequea creek. Sadly, this bridge is abandoned.
Once in town, you can park at the boat launch area and walk under the Port Road. The better shot of the bridge is from the shoreline on the west side of the bridge. You can also see the Safe Harbor Dam from here, and you can probably see a train passing by it as well. For trackside shots, there is a road (if you wanna call it that) that turns off of River Hill Road north of the bridge. This gravel road runs directly beside the tracks.
